Why is the Punisher answering to Nick Fury?

Suddenly in the storyline the Punisher is there and he is taking orders from Nick Fury? That came out of left field, unless it something that happened in the missions I couldn't play because of not having the Punisher. Its bad enough they include missions that people can't play (and that give quite a bonus in points); but I will be really disappointed if they are putting parts of the story behind content that some people can't play.

So, what happened with the Punisher?

    His name was on a list that the Dark Avenger's had, along with The Hulk. They wanted to recruit The Hulk if possible, eliminate if not. The rest of the list they wanted to eliminate. SHIELD provided him cover, so he's helping them back now.
