    Yeah, choosing the colours at the end seems a huge disappointment after the complicated interesting questions and options... I wish that wasn't there.
    Making you pick 1 colour would add interesting information without being proscriptive, or asking which colour you hate the most, but getting to pick 2 and then it using that 2 just undermines the whole thing.

    Mine came out completely different than the colors I chose.

    Mine came out completely different than the colors I chose. 
    Mine too.  I somehow pulled Rakados despite probably being more Izzet and choosing Gruul colors.
