I have Vision (red) and Mystique (blue) covers on hold.
Are they junk or should I drop someone to add them in?

They are not junk, but don't drop nobody from your roster for a single cover. Only options would be HT and Magneto 3*, but they are both very good maybe even better than Vision or Mystique. Collect enough HP and add new roster slot. Or if you can't in allotted time, then just sell them.0

Vision is junk. Mystique's value is in having a ridiculously huge nuke, but you really need her to be fully covered to be effective so it's a long term deal. She's also a combo with Quicksilver, so that's something to keep in mind.0

Would it be worth dropping Torch for Mystique since I do have Quicksilver?0

My favorite HT combo is with Hood. Any cut you make is going to involve sacrifices. You just have top decide what seems like fun to you.0

agree with carrion. the level of characters you have at the bottom are part of the big mid-tier of the 3*s. personally I like torch. I'd drop psylocke. but others might prefer to drop storm or shulk or just leave mystique off. at this point you can wait on vision I think. he's kinda weak after they 'fixed' him.0

Updated my roster - I got another slot and added Mystique, but now I have Squirrel Girl (purple).

Although I think she's underrated, Squirrel Girl is one of the five 3*s I have yet to champion, and I only use her when she's required.0

Unless you've got a slot burning a hole in your roster, it's safe to pass on Squirrel Girl. She can play a niche role in whomping special tile teams (purple), but her other powers aren't particularly useful. The yellow protect tiles end her turn and can often be matched or turned, and her countdowns take 3 turns to resolve, making it highly unlikely you'll get max damage out of them. In my opinion she's the fourth worst 3* (after Sentry, Rags, and Doc Ock).
That said, if you plan on doing a lot of PvP, she may be worth considering on defense. The green tiles provide constant board shake, which can be frustrating for someone planning their next move. Protect tiles are always a nuisance, and anyone relying on special tiles for the win is in for at least a health pack if they don't down her first.0
