First, think about what level you want to play this game at. If you just want it to be a fun, match 3, the advice becomes different from if you want to be in a top 10 alliance. I'll give you some advice aimed at improving semi-casual play.
Accept that unless you spend a lot of $$ on roster slots, you'll need accept there will be characters you should view as ONLY ISO. You shouldn't even bother keeping a single cover of characters you don't want to play with on your roster, as they will waste the HP you spent on the slot, and leave you ISO-8 starved.
1.. I've been a perpetual 2* player it seems for a long time. I have a "core" team of (all lvl 94):
Grab another 2-2*s and get them to 94. I would suggest Ares (4/4/5) for a start. Also, respect, as the covers come in, your team to the builds daibar provided.
2.. I stopped playing for a little while (6 months maybe) ...
That's OK, it is easier now to pick up covers, but you can get lost in the schools of covers and not know who to focus on.
3. I read that a 3* cover that is around 100-120 is weaker than my 94 2* so what's the point even of trying to get those 3* covers?
The point to get the covers is just to enjoy variety. You can work to max out all the 2* character that are good, focus on the game at that level, and get a lot of enjoyment out of it. Then as 3*s come in, keep the ones you want to focus on. With the weekly buffs, even lower level 3*s can make an impact.
4. My best 3*s I have are Punisher: 4/1/2 @ level 91 and Hulk: 2/3/1 @ level 78.
Farming and progressing in this game is a lot different in the world of Deadpool Daily Quest than it was before then. You can log in for less than 30 minutes a day, have fun, and make progress.
As people said, picking up the 300 point PvP token helps a lot. Don't waste your limited HP on shields! Don't buy covers until you're fully in love with a 3 or 4*.
Accept that there is no endgame. It is designed to squeeze money out of you by making you not want to let go of covers you earned, even if you'll never use them.0 -

Otherwise I agree with arondite's advice.
DO NOT DISCARD 3* if you want to progress. I know it seemspointless to hold on to that 0/0/1 hood, but it's the only way to get anywhere in this game. That doesn't cost hundreds of dollars.
I usually use StormNeto to climb to 400 or so to preserve healthpacks, so a little more dedication to that team could likely see it into the mid 400 to low 500 range, if that's where you're putting your healthpacks.
That said, if you snag a weak bracket with a little fortuitous timing, 400 can be good for top 50, and (occasionally) even top 25.0 -

StormNeto can get to 400 easily on U/P boosts alone. I would know, as I do it every single event. Lol.0 -

Interesting. do you have a 3* roster arondite?
In recent events, if I skip for favorable matchups, I can usually get 2x 130s or better up to 400/450, and then its all 2x 200+and a feature at 100+. Old stormneto could easily handle 2x130s, but 2x 240, (especially 2 good 240s) could be difficult. And I think new stormneto is quite a bit less efficient than the old version (if not necessarily worse because it's easier to use magneto's red). Additionally stormneto is so bad on defense that I would expect many more retaliations.
All of that is to say that I don't think I could get to 400 with stormneto with my roster/mmr. Perhaps it is possible for a 2* player.0 -
