Yes, directing covers among dupes was already a little confusing before ascension and is much worse now.

You should be able to go to 5* variant of storm and add champ levels manually, even if the expiring cover page defaults to applying them to the 1* variant.

And if there are more copies of the same character, I can choose to which one I give my cover. It's a bit more clicks to apply all, but I'm more in control what happens (where covers go). To add to that, you can also filter on 'ascended'
